I have bought the premium template Joomla! 3 Bootstrapped. I should unzip the folder. This I have done. So which datas should I install manual in Joomla so I can see also all modules of the template and I can start to work - there are four folders: as_template, as_quickstart, psd and extensions?

In case to have it exact like our demo preview you have to install this template using quick-start installation package. The quick-start package is actually the template documentation. If by some reason you can't install it on your live server you can install on some demo server or demo folder and then preview all settings.
The package should be installed like regular Joomla installation, here you can find some more info:

it sounds a bit complicated with this demo server installation. So is it enough to install only the as_template folder (I know that I will not see the mpdules in that case), but when I put more info it will be ok.
So to start to work normally is it enough to install only the as_template folder?

2. In the "Upload package file" section browse for the as002063_premium.zip file by clicking on the "Browse" button.
3. Click "Upload & install".
4. Install and config all plugins and extensions from the extensions folder.

There is no as002063_premium.zip file.

I have a question regarding the css files. I want to change some colors and positions of the modules. Must I create a new css file? I have heard that it is better because of the updates of the template. My aim is to keep the changed design settings after updates as well.
My second question is according to the ArtSlider on the homepage. Which size should the images normally have so the page will load not too slow?

Our suggestion is to put your css styles in the style.custom.css file, our future updates will never override this file.
It is not just related to the image size, it is depends on kind of service you are receiving from your hosting provider and your internet speed.

The module position 6 on the home page has 4 boxes. I deleted one. But I can not make the other 3 boxes being in the center. I tried different styles. Please help me!

Joomla does not have any HTML files, everything should be managed via Joomla admin panel. To remove/add social icons you can in your Joomla admin panel -> Menus -> Social Menu.
