Where should the quick start files reside? in the root directory?

You just deleted all current source code in your website, then upload Quickstart package (which should be unzipped before in your local PC) to your root of website, then you just run file 'kickstart.php' and follow up an instruction at http://ltheme.com/how-to-install-quickstart-package-using-akeeba-kickstart/

All other templates go inside the template folder....why is this template so different??

Because it's Quickstart package, not template install package only.
Quickstart package includes Joomla! CMS, template and sample data. So, Joomla! install first is not required. That's why I told you deleted all files in your current blank website.

I have a bunch of files and folders and I am a bit nervous about deleting ALL the files....Can you be a little more specific on which file or folder to delete?
